The novel and the movie have plenty of differences that vary from each other.
But the likely case of why Leatherback performed so poorly against Gipsy was because he (and his masters) didn't expect it, since Gipsy was assumed to be destroyed by Knifehead.
He was specifically built to (likely) destroy Cherno and Crimson while rendering Striker helpless with his EMP. When Gipsy entered the game, it was absolutely lost on what to do-that and Gipsy's specialty is adaptability.
Do note that Otachi performs much better. She saw the battle between the two, and even with Gipsy's adaptability, was able to adapt to her pilots' tactics.
